In the RW addons folder in Finder, you can find a file called StacksGroups5.db. If you copy that into the Stacks 6 addons folder, you will get all of your groups that you had in S5.
With that said, there does seem to be a bug with favoriting stacks in the S6 library. I will file a bug for that.
